I had the same problem. I dealt with the portholes
by drilling them at about a 30 degree dowen angle.
The outer rim of the portholes are unchanged, but
the inner opening is now below the lower surface of
the deck. This will allow light to escape from
these portholes. Visually, the angle is
undetectable (my model is finished and you
cannot tell.)
